The trend followed into season two, where in "The Indicator" Sydney opened port 47 on the server for Dixon, during a mission in "The Getaway" Dixon disguises himself as a priest and raises 47 euros for charity, the central Alliance server is 'Server 47', Agent Lennox is held in room 47 in "Double Agent" and in "A Free Agent", the back security box is box 4747. In season three, as Sydney learns of her missing time in "Concious" she enters room 47. Also, in Alias: The Game, Caplan gives you a password - 4747.

In "Remnants", Dixon is only seen in the background and is out of focus.

In season two's "Trust Me", Wendle Josepher guest stars as a CIA Analyst named Vicki Crane, working for Director Kendall. She previously worked with Kevin Weissman (Marshall) on the hit show Roswell ("Pilot Episode" and "Convention") where they both played a couple of UFO hunters.

The mountains seen in "Concious" are the same ones which are the central focus of Roswell, containing 'The Pod Chamber'.
