Gene Roddenberry's EARTH: Final Conflict is set in the near future, after the arrival of an advanced alien species called The Taelons. They claim peaceful intentions, and call themselves "Companions". World leaders welcome these aliens, who help us with some of Earth's most pressing problems - war, famine, disease. "Companion" popularity soars. They establish diplomatic relations with Jonathon Doors (David Hemblen), who founds The Resistance, an underground movement to expose the Taelons' agenda.

While capitalizing on the devotion of the masses, The Taelons secretly began trying to harness Earth's human resources. In hidden labs, they conducted frightening bioengineering experiments on kidnapped human subjects. Over time, The Taelons themselves come under attack. When one of their world leaders is killed by a probe unleashed by The Jaridians, a race of warrior-like aliens bent on destroying them. The incident prompted Da'an (Leni Parker), the Companion leader assigned to the United States, to appoint Major Liam Kincaid (Robert Leeshock) as his new Protector.

Kincaid, a Human/Kimeran hybrid with unique mental and physical powers, took up the secret mission of his murdered predecessor to discover The Taelons' real motives. While serving Da'an, he spearheaded covert operations for The Resistance, eventually stepping in as it's leader when Jonathon Doors makes a failed bid for the White House against Taelon sympathizer U.S. President Thompson (Barry Flatman). Doors ultimately lost the election after Thompson was wounded in an assassination attempt blamed on the Resistance.

As Gene Roddenberry's EARTH: Final Conflict - No Refuge begins, President Thompson has declared a state of emergency and civil liberties have been suspended. Volunteers, recruited and trained by the Taelons, have joined forces with the national police to arrest all suspected Resistance supporters. When Liam and Augur (Richard Chevolleau), the computer genius behind much of the Resistance's intelligence, are besieged by a group of Volunteers, the darling and mysterious Renee Palmer (Jayne Heitmeyer) comes to their rescue. Later, the two are surprised to discover that renee is working for former Resistance leader Jonathon Doors.

As The Jaridian threat escalates, it becomes clear that the duplicitous and ruthless Zo'or (Anita la Selva), head of The Taelon Synod, will stop at noting to ensure Taelon survival, even if that means destroying Earth. The more empathetic Da'an, who abhors his colleague's diabolical tactics, alters his failed strategy of open contact with Zo'or and overtly shifts support to him while secretly plotting to unseat him from power. Hoping to form a Human/Taelon Alliance in order to defeat the Jaridians, Da'an must walk a tightrope, alternately helping and harming both sides in an effort to serve the greater good.

Meanwhile, courageous Captain Lili Marquette (Lisa Howard), a Taelon shuttle pilot and prime mover in the Resistance, becomes an unwitting pawn in a devious plot hatched by by FBI Special Agent Ronald Sandoval (Von Flores), Zo'or's personal liaison and bodyguard.

As the story unfolds, Liam must take is upon himself to rebuild the devastated underground. In a high-level meeting with Resistance leaders from around the world, he argues that excessive contact between individual groups made the Resistance far too vulnerable. Persuading them to decentralize, Liam now becomes the liaison for the entire movement.
